I can't answer all your questions except the first one. Pacing. Super important. Don't have scenes that blurt out at the speed of light. Using the Wait command is your friend. That's about all the advice I can give without knowing your games story/plot.

Here's a way you can do the credits. I used this in Rpg Maker 2003 but it would work in 2000 as well. You can do it by making images of your credits (I used GIMP to do this), and then display them as pictures. Here's how it looked.
Show Picture: 1, Credits 1
Wait: 5.0 seconds
Erase Picture: 1, Credits 1
Wait: 1.0 seconds
Show Picture: 1, Credits 2
Wait: 5.0 seconds
Erase Picture: 1, Credits 2
and repeat as many times as needed. And at the the end, return to title screen.
Show Picture: 1, Credits 1
Wait: 5.0 seconds
Erase Picture: 1, Credits 1
Wait: 1.0 seconds
Show Picture: 1, Credits 2
Wait: 5.0 seconds
Erase Picture: 1, Credits 2
and repeat as many times as needed. And at the the end, return to title screen.
I don't even know where to start giving advise for cut-scenes, because the subject matter is exceptionally broad. Like, a "typicla JRPG cut-scene" can be getting a plot-quest from the king ("But thou must!"), or humorous chatter between party members (*cough* Grandia 2 *cough*), or Sephiroth descending to impale Aerith with the Masamune.
*Edit: I've never played Yume Nikki, and while I've used TsuK back in the day, I can't say I've tried to skip the title screen. So, I can't really answer point #2 or #3 to any reasonable degree. Doing credits with Show Picture event-commands, as MoonwolfV suggests, is certainly one way to do it. If you want more of a "roll" effect, I think it would effectively be one long picture, and use Move Picture?
